Even if the passthrough is 100%, they'll still stop when they hit a destroyed station, even though they can pass through intact stations just fine.

This was brought up before. The problem of allowing passthrough of dead objects is the player can hide behind or inside the dead object (or planet) and kill everything while being completely safe from retaliation (except from radius attacks which almost no enemy uses). Yes, no passthrough of dead stations is not ideal, but the alternative is a far worse overpowered game breaker (of player using dead things as shields).

I guess in the future one possible solution would be to allow (non-plot-critical) stations to be annihilated if they take too much damage, and to encourage enemy ships to shoot at dead stations that the player is hiding on top of. But that's probably a lot of work to overcome one awkward problem.
