I was returning 3 autons to the ship using "Q", "right arrow" then "R". Autopilot was activated.
Not sure exactly when the error occurred as everything was going very fast. Possibly an auton returned to the ship while the 'Squadron' screen was open as one of the commands was given.

It didn't affect the game.
